Are muscles built when you consume protein while being sore?

Just had some abs-intensive exercises with my gym trainer yesterday and so my core has been kinda sore (hurts a little when I poke it) all day long today. I was told that this soreness will likely last a couple days and that this is the period of time where muscles are built - as long as sufficient protein is consumed.

You were told wrong. The soreness is not an indication of muscle growth.

Delayed onset muscle soreness (DOMS) happens in poorly trained muscles. Well trained muscle have very little DOMS if any. Eventually, if you continue to train and train properly, you muscles will adapt to the regimen and no longer experience DOMS. However, they will still grow.
